I am a little confused by your question. Are you referring to the use of traditional characters in Taiwan? or are you concerned about people speaking Hoklo Taiwanese (閩南語) instead of Mandarin?
It will take some time to get used to traditional characters, but you should remember that many of the characters are the same or have standardised differences. e.g. 门 => 門. There are others were the changes are not obvious e.g. 卫 => 衛, so you will just have to spend some time learning these.
Most people in Taiwan can communicate in Mandarin even if they might prefer to speak Hoklo. You really shouldn't worry too much about this. You may find it takes time to adjust to the different accent if you are used to Northern Chinese Mandarin.
